Hi, I see in your xorg.conf that you use Xinerama. From what I've read on the Matrox unofficial site, you lose acceleration using Xinerama. It's why I've gone with Mergedfb instead of Xinerama on my Matrox G450 (and I have this way less xruns at low latencies with jackdmp).

Not wanting to break with my tradition of posting copies of my xorg.conf files, here's another one I made to run dual monitors at 1280 x 1024 using a Matrox G550: Make sure you edit the Busid "PCI:3:0:0" line to match the output from lspci for your own graphics card.
